You may have the site contains malicious codes added to the site files. Check the site via http://www.unmaskparasites.com/ and http://sitecheck.sucuri.net/scanner/ and see if they list any useful info. Else if it doesn't, you may run some scans for tags, for example base64_decode

From your post title I guess you are seeing these messages when trying to browse to the site from a Google search. Do you have Google Webmaster Tools setup for the sites? If so, does it provide any further information under the Malware section?

Might also consider running a check through PhishTank.com

Your websites contain suspicious JavaScript or code which allows downloading Malware on users' system hence Google has flagged them as insecure. Add your websites in Google Webmaster Tools. It will give you detailed review of the Malware. Once you fix the problem, you can submit for review from your webmaster tools.

I had the same issue with one of my personal wordpress sites. Once you find the malware content and clear it up, google will white-list your web site within couple of days. Don't forget to apply any script/module updates you might be missing.
