Are you using any kind of control panel like cPanel/WHM with your hosting? If you are using cPanel then you can create FTP accounts with certain directory access rights, so that when user login to FTP program he/she will be able to access only those folders assigned at the time of FTP creation. You can also make directories password protected in cPanel, so website viewers can not directly download folder. Is this something are you looking to do?

Not sure on what scale you're looking to do this, but I believe you can make directories writable and not readable. Haven't tested this out over FTP, but that SHOULD in theory allow users to upload, but not download. Also, I don't remember exactly, however I believe you can configure VSFTPD to chown uploaded files and accomplish this that way.

Are you using any kind of control panel with your unmanaged VPS? The simplest way is to give only read permission to the user for his/her directories via SSH using chmod command, so that can not edit/delete anything.
