Issues with large TIME_WAIT

I have three dedicated servers which I am using two servers for Application ( 1 major site per server) and another for the database management ( both the application servers accesses the database in this server). The issue I am facing is :
Whenever I check the connections in both of the application servers, the connections are normal. But in the Database server, the connections goes on increasing with the status as TIME_WAIT status. Doing /proc/sys/net/ipv4/tcp_tw_recycle to 1 removes the TIME_WAIT connections, but I am sure that this is a temperory fix. How can I check from where the TIME_WAIT connections are generating from?
All these servers are RedHat 5 Installed.
mysql - 5.0.77
php - 5.2.13

Your application is not closing the connection correctly.
